Beginning in June 1998, the development of the school building continued until the official handover ceremony on December 16, 1999. In 2000, the school was transformed into the East Zone Centre of Excellence for Music under the direction of the first principal, Mrs. Teo Khin Hiang. Rear Admiral (NS) Teo Chee Hean, who was the education minister at the time, attended the opening of COE Music and in 2002 also formally opened the school's audio library. The Pasir Ris Crest Secondary was formally opened on July 12, 2002, by Rear Admiral Teo Chee Hean, the education minister at the time. It was a noteworthy occasion and a significant turning point in the school's history.

The school was given the People Developer Award in 2003, demonstrating the value it places on staff development and its understanding that staff members are crucial to children's intellectual growth.
The school first got an Academic Value-Added Award (Gold) for the Normal Academic Stream in 2005, and for the Express Stream in 2007. It won the Sustained Achievement Award (Academic) in 2009. The Sustained Achievement Awards for Aesthetics (2008) and Uniformed Groups (2008) further demonstrate the school's dedication to giving its students a well-rounded education.
In the GCE 'N' Level exams in 2008, PRCS is honored to have produced two of the top students in the country. Yeung Wai Hing was the top GCE 'N' Level (Chinese) student, and Safiah Bte Yahya was the top GCE 'N' Level (Malay) student.
The National Police Cadet Corps, the National Cadet Corps, the St. John's Ambulance Brigade, the Girl Guides, and the Boys' Brigade all received the Uniformed Groups' 7th Sustained Achievement Award in 2012 for their outstanding performances at various best unit competitions. The Performing Arts Group won the 2nd Sustained Achievement Award for their outstanding performance at the Singapore Youth Festival.
Non-Academic Achievements
The kids have excelled in all of these competitions and have won numerous individual and team medals and prizes. The school has won various sports and extracurricular activities.
